Has there ever been a mass protest/uprising against the state where the people as a whole were morally wrong?

I think your question is problematic on a number of levels. Specifically, the "morally wrong" description is subject to the definition of the term which would vary by place and time.

It is possible that the military revolt in Spain in 1936 which coalesced into the Spanish Civil War would fit your criteria, given the widespread violent repression against some portion of Spain's citizens that was the result. Other military coups would possibly qualify, depending on what you define as a "mass protest/uprising."

I think you may need to refine and redefine your question.
