Real early Rome, Baghdad before the Mongols, heck even very accurate reproductions of an average Western European Medieval town. Any links you guys can share? Don't limit submissions to my suggestions! Thanks!
You would probably enjoy "Encyclopedia of Mysterious Places: The Life and Legends of Ancient Sites Around the World" by Phillip Wilkinson and illustrations by Robert Ingpen. Don't let the title mislead you. This book does not have any crazy ancient alien theories in it and draws its information from solid academic sources, even if those sources were somewhat out dated, back in 1990, when this book was published. It looks at forty archaeological sites from around the world and has several excellent paintings showing what these sites might have looked like, when they were in their prime.
There's a project that put together a 3-D model of Ancient Rome circa 320 AD...not "early Rome" by any means but still pretty cool. There are images and videos!

There's a rather large community of folks on YouTube - most of them very religious - who have been creating 3D models of locations from the Bible.
Some of the places, like Ezekiel's Temple, are based on visions.
Some are a little less speculative though still based more on scripture than shovels in the sand.
Others are a little closer to the archaeological record.
There's Byzantium 1200 for that medieval Greek fix.
There's also Amarna 3D which is a recreation of the Egyptian city of Amarna.
There's Rome Reborn which, in the same vein as the others, is about Rome.
This is a reconstruction of the Phimai Temple site in Thailand.
Ostia also has a digital reconstruction project.

There is a group 3d modelling Persepolis
In an interview before the release of Total War: Rome 2 Creative Assembly claimed to have designed the Carthage map by using archaeological reports for the settlement layout. I have not seen the reports that they used though, so can not confirm the veracity of their final product.
