Yes, entire villages were struck so hard that they were abandoned. In Sweden, there's a specific name for villages that were abandoned - "böle" was added to the name of the village when it was re-populated again. It might not have been entirely eradicated, but enough so that people could move in from the outside and claim the abandoned land, farmhouses and so on.

There are hundreds of places in Sweden with the name "böle" added before or after the village name, such as Böle, Rätansböle, Kårböle, Baggböle, Klassböle, Brandbol, Klassbol and Ändebol.

Entire farms and villages in Norway were decimated after the black plague, in the span of two years the plague killed half of Norways population. (Some say two thirds of the population.)

Some families would take names such as Ødegaard (Ødegaarden, Øde-Raa, Øde-Rud, Ødegård) Øde=Deserted/abandoned Gaard/Gård=Farm. when they took over the land/farm.
