I've read about some alleged "sudden disappearance" from the Mayans; though it's been claimed that it didn't happen, they just gradually disappeared. Another small mystery was the Mayan blue... but are there any other mysteries that are less known?

I'm sorry, can you specify what exactly you mean? The Maya haven't disappeared, there are still ethnic Maya living in Central America, notably in the Yucatan peninsula. As far as Mayan Blue, the process for creating that color was discovered and published in 1993.
