After WWII, how/why did the US and Japan become such good allies?

Same reason the U.S. became good allies with Germany. With the Cold War, the Soviet Union emerged as a common enemy. The U.S. decided to build up West Germany and Japan as capitalist allies in order to form a bulwark against Soviet expansion. As the decades passed, the alliance of convenience became friendlier and friendlier.
