How did the later, Christian Roman empire justify past Roman treatment of Christians ?

They didn't try to justify it at all. Even Constantine I, the very first Christian emperor, loudly denounced his rivals' mistreatment of Christians, presenting himself as a liberator. His successors also portrayed themselves as making clean break from the past persecutors; that appeared in some of the rhetoric surrounding the foundation of the new capitol of Constantinople.
