As we all know, Neddard Stark was an honorable man who kept his promises. From the historian GRRM, we learn that Neddard was repeatedly reminded of 1 promise in particular, the one he made to Lyanna at her deathbed. When he thinks of the promise, his thoughts drift to Lyanna, but also Rhaegar and Jon.

Another piece of evidence is the Tower of Joy. Why would the greatest 3 kingsguard be guarding a prisoner, rather than

a) with Rhaegar as he fought the Battle of the Trident,

b) Viserys, the Queen, and her unborn child

c)With Aerys before the Kingslayer spits murdered him

When the Usurper's dog finally slayed the noble warriors, he found Lyanna in a bed of her blood. Could she have ied in child birth?

In Daenerys Targaryen's vision in the House of the Undying she sees a blue flower, Lyanna's favorite, growing out of a wall of ice. Jon is at the wall of ice.

The second point, which in all accounts does confirm it is Eddard would never break his sacred wedding vows. Eddard has been described as the most honorable man in the seven kingdoms. Eddard, when he found that Jamie "The King Slayer" Lannister had killed Aerys "The Mad" Targaryen, was disgusted and left, he could of taken the seven kingdoms for himself but his honor got in the way.
