The Holocaust was largely a non-factor in the planning of the war itself. It wasn't really broadcast to outsiders, so it didn't really factor into the plans for the war. On top of that, V-E Day (the date of unconditional surrender by Nazi Germany) was on 8 May, 1945, while the Trinity test of the first atomic bomb did not occur until July of that year. So no, there is no scenario where the bomb would have been dropped on Germany instead.

The largest change to the course of history is that without the Holocaust, there would likely have not been as much support for the state of Israel coming out of the British Mandate, which would obviously alter things for the Palestinians substantially.
