Why and how did some countries' currencies develop using decimals (e.g. $3.99) while so many others avoided using them (e.g. ¥ 399)?

I'm not sure I understand your question. In the case of the Japanese Yen, the amount of 1 Yen is so low that decimal values would be absurd. It would be like reducing Cents to a fractional value, which is done on the stock market and stuff but not in real transactions. They're not really parallel cases
