The short answer is yes, Genghis Khan was "all that bad". As leader of the Mongols during their period of greatest expansion, has to be held accountable for the actions of the forces under his command. Considering the scale of destruction and death wrought by the Mongols during Temujin's reign as Great Khan, it is inconceivable that he was oblivious to the rape and slaughter being conducted by his men. This means that Temujin had to have sanctioned such actions at the very least. As for Genghis partaking in the rape of women of conquered territories, we can be fairly certain, if not absolutely certain, that he did indeed rape a fair number of captured women. Off the top of my head, I can recall one example from the Secret History of the Mongols. After Genghis Khan defeated the Naiman, the mother of the Naiman Great Khan (a woman who had previously said openly that even the prettiest Mongol girls were only fit to milk their animals and that the Mongols stank) was brought before Genghis Khan who berated her for her remarks about his people. This woman, Gorbesu (I couldn't find the correct spelling to please excuse the spelling error), was taken as a wife. Now considering the remarks that Gorbesu (spelling?) made about the Mongols and after what they had done to her own people, it is highly unlikely that she would have willingly chosen to become a member of Genghis Khan's harem meaning that in all likely hood, she was forced into it and subsequently raped by the Great Khan.
