Well, they didn't. As you intimate, it required the railroad to govern effectively. They controlled pockets all the way to the Pacific by the mid-1600s or so, but they didn't establish direct control over the majority of Siberia until the establishment of the Trans-Siberian Railroad, constructed from 1891 to 1916.
