In Martin Scorsese's Silence(2017) Father Ferriera tells Father Rodrigues that the Japanese people have misunderstood his teachings of Christianity and worship the sun rather than the Son of God. Is there any evidence from the time that this was true?

Amaterasu, the sun goddess, is a central figure in the Japanese pantheon, but that has nothing to do with misunderstanding the English word for "son", any more than, e.g., the worship of Amun-Ra or Sol Invictus.
