In the Cold War, were there any known plans, either American or Soviet, to target non-aligned countries in case of a nuclear exchange?

Did any of the prominent nuclear programmes of the Cold War include any country or territory not in NATO or the Warsaw Pact (besides China, Japan and Cuba, countries which either produced or stored nuclear weapons) as a target in their nuclear strategy? If so, did they provide any reasoning for the inclusion?

We don't have very many concrete lists of targets. See this recent response to a related question. It should be noted that the number of countries which hosted US nuclear weapons, or US military bases, is much larger than your list. For example, here is a map showing where US bombs were kept between 1954 and 1958 — it is a large map. Here is another showing modern US military deployments — even larger. So even a targeting strategy that is purely "counterforce" would involve a lot of countries beyond the US, USSR, NATO, and the Warsaw Pact.
