What were the effects of the Mexican Cession, and the Mexican American War in general, on the indigenous populations of the present day southwestern United States?

I have many additional questions about the Mexican American war, mostly to do with resistance, desertions, the San Patricios and Indigenous populations of the regions of Mexico most significantly affected by the war and conquest.
