What was the Rational behind Roman persecution of Christians?

The short answer is that the Roman Empire expected all of its residents to sacrifice to the Roman gods (Jews had a longstanding exemption) and Christians refused to do so. During the rise of Christianity the Romans considered these sacrifices to be more a matter of patriotism than actually signifying religious belief, and they expected everyone (except Jews) from all of the various religious traditions to participate.

They also probably were suspicious of the alternative power structure developing within their empire.
