The Independent State of Croatia committed Genocide against it's Serbian population, yet I have found almost no mention of how they treated their Bosnian population. Were they victims of the Genocide as well, or were they ignored? If they were ignored, why?

The Muslims of Bosnia (I assume you meant that) were treated as Muslim Croats. In his proclamation of 1938, Pavelić insisted that the Muslims be attracted to the Ustaša movement. A building dedicated to King Peter I of Serbia was converted into mosque in Zagreb.

Croatian regime insisted on getting even the territory of Yenibazaar Sancağı (now colloquially called Sandžak, part of Serbia) and occupied the towns of it in May 1941: however in July 1941 they were forced to retreat to the present Bosnian-Serbian border.

Slavko Kvaternik issued a proclamation to "Bosnian Croats", "i.e. Muslims and (Roman) Catholics". Official statistics of Croatia included Muslims in Croatian population. Bosnian and Serbian language were deemed Croatian in statistics.

Soldiers were recruited from Roman Catholic and Muslim population of Croatia.

Speaking in Croatian parlament (Sabor) in February 1942, Pavelić said: The blood of our Muslims is Croatian blood. (Islam) is the religion of the Croats, because on our soil those who belong to it are Croatian sons. There are various claims of media claiming Bosniaks to be true Croats.
