I saw a map of what Mexico looked like before the Mexican-Anerican war, I didn't know they had this much ground so my questions are was it common for Native Tribes to be living in Mexican territories? If yes, what happened to those tribes after war? Were Natives ever treated indifferent?

Yes, it was common for them to live in Mexico. In fact, some still do travel indifferently between the border to this day. Most were fought by federal troops until they were granted land in the mid 19th century, but there were also well-known campaigns against them, namely the Yaqui tribe being constantly sent to crop fields in Yucatán during Porfirio Díaz's regime.
