What prevented African territories below the equator from abandoning tribal structures and creating greater nations or other political entities with centralised governments in their place?

Nothing. They formed large states such as the Kingdom of Kongo, the Luba and Lunda empires, the Mapungubwe kingdom, Zimbabwe kingdom, Mutapa, Butua, and of course the Zulu kingdom.
